The newer pics look even better! I do have a question, though. For the bike box on the SE corner, will there be a line/marking so that cyclists are not sticking out into a lane of EB Washington Blvd?

I actually think it would have been a better solution to make the trail across the peninsula 2-way and then design the access/egress point at the corner effective for that design.
Given the design of having a green bike lane continuing WB across Washington Blvd to a buffered bike lane, I think it would be more intuitive for cyclists to stay in the bike lane and turn onto Fairfax Dr instead of making a right turn onto the sidewalk to use the path. Otherwise, the green bike lane would need to have a path in the middle of the intersection curving to the right to guide riders toward the path. At the very least, the new design eliminates the pedestrian/cyclist conflict that is currently there for EB riders.
